The secret to Ellies high level of cognitive thinking is that she was installed with a human brain. One of the struggles of creating a fighting robot was installing a processor that could send signals to the body fast enough and store tons of data to be able to recognize and detect perpetrator or victim. The solution was that Professor Okami borrowed a brain from an organ donor to be able to store enough information that the robot needed to be able to create Ellie. However, the procedure proved to work more than the professor anticipated and the robot developed the ability to think for itself and feel emotions like a real person. The professor took Ellie in for observation to see how far her cognitive abilities have developed. Professor Okami wanted to see if there was a soul inside Ellie.
